De Novo Chromosome-Level Assembly of the Endangered Pilocarpus Microphyllus Highlights Genomic Resources for Conservation and Sustainable Pilocarpine Extraction Mariane Brom Sobreiro, Leandro Magalhães, Leandro Araújo Argolo, Camila Leitão Nacif, Carlos Eduardo de Araújo Batista, Débora de Morais Cordeiro, Renato Renison Moreira-Oliveira, Guilherme Oliveira, Alexandre Aleixo, Carolina da Silva Carvalho, Cecílio Frois Caldeira, Sibelle Torres Vilaça, Amanda F Vidal Genome Biology and Evolution, 2026 Pilocarpus microphyllus (jaborandi) is an endangered plant species with significant bioeconomic relevance, as it is the main known source of pilocarpine, an alkaloid widely used in the treatment of glaucoma and other diseases. Here, we present a functionally annotated, haplotype-phased, chromosome-level genome for P. microphyllus, combining PacBio HiFi and Hi-C sequencing. The final genome assembly spans 2.6 Gb anchored into 22 chromosomes across 95 scaffolds, with a scaffold N50 of 120.9 Mb and a BUSCO completeness score of 99.66%. We obtained 28,319 unique protein-coding loci, of which 28,090 were functionally annotated to the RefSeq database. Repetitive sequences constituted 88.98% of the total genome length. This near-T2T genome provides a robust molecular foundation for investigating the pilocarpine biosynthetic pathway and supports future population-level studies, thereby contributing to improved management and conservation strategies.
The complete mitogenome of Amazonian Brachyplatystoma filamentosum and the evolutionary history of body size in the order Siluriformes Renata Lilian Dantas Cavalcante, Caio Santos Silva, Amanda Ferreira Vidal, Éder Soares Pires, Gisele Lopes Nunes, Luciano Fogaça de Assis Montag, Guilherme Oliveira, Ândrea Ribeiro-dos-Santos, Sidney Santos, Sandro José de Souza, Jorge Estefano de Santana Souza, Tetsu Sakamoto Scientific Reports, 2025 The order Siluriformes (catfish) is one of the largest groups of fish. Diversity in the body size among its species, which range from a few centimeters to 4 meters, makes Siluriformes an interesting group to investigate the body size evolution. Here, we present the complete mitogenome of Brachyplatystoma filamentosum (Piraíba), the largest Amazonian catfish, to explore the evolutionary history of Siluriformes and their body size dynamics. The Piraíba's mtDNA is 16,566 bp long, with a GC content of 42.21% and a D-loop of 911 bp. Phylogenetic analysis was conducted using protein-coding sequences, tRNAs, and rRNAs from mtDNA of Piraíba and 137 other Siluriformes species. Time-calibrated maximum likelihood trees estimated the origin of the order Siluriformes to be ~118.4 Ma, with the Loricarioidei suborder diversifying first, followed by Diplomystoidei and Siluroidei. The Siluroidei suborder experienced rapid expansion around 94.1 Ma. Evolutionary dynamics revealed 16 positive and 11 negative directional body size changes in Siluriformes, with no global trend toward larger or smaller sizes, and with Piraíba showing a significant size increase (5.65 times over 40.8 Ma). We discuss how biological, ecological and environmental factors could have shaped the evolution of body size in this group.
Decoding pilocarpine biosynthesis and its roles in Pilocarpus microphyllus through a comparative transcriptomics approach Mariane Brom Sobreiro, Giordano Bruno Soares-Souza, Leandro Magalhães, Débora de Morais Cordeiro, Michele Molina, Santelmo Vasconcelos, Yan Nunes Dias, Renato R. Vidal BMC Plant Biology, 2025 Pilocarpus microphyllus, widely known as jaborandi, faces a decline in its natural population due to unsustainable harvesting for pilocarpine extraction, an imidazole alkaloid with significant pharmacological properties. This study presents the first comparative transcriptomic analysis in jaborandi by investigating gene expression across four different tissues (leaflets, rachis, root, and stem) and exploring potential pathways and functions involved in pilocarpine biosynthesis. The comparisons involving the root had the highest number of DEGs, including root vs. leaflets, rachis vs. root, and stem vs. root. In contrast, no DEGs were identified in the comparison between stem and leaflets. We observed that the root exhibited the most diverse functional profile, including an abundance of TFs involved in alkaloid biosynthesis. Functional enrichment analysis of root-overexpressed genes revealed associations with cell transport, regulatory processes, and defense responses. In contrast, aerial tissues exhibited enrichment for photosynthesis and oxidative stress response pathways, with antioxidant enzymes highly expressed in the leaflets—the primary site of pilocarpine accumulation in its final form—suggesting a potential link between pilocarpine production and the plant’s antioxidative response. The presence of enzymes potentially involved in pilocarpine biosynthesis in both aerial and root tissues supports the idea that its biosynthesis is a multi-tissue process. This study provides important insights into the metabolic pathways for advancing conservation strategies and promoting sustainable management of this species.

Traditional surveillance focuses on individual pathogens and symptomatic cases, which may miss asymptomatic infections or newly emerging viruses, delaying detection and response. Wastewater-based epidemiology has been used to track pathogens through targeted molecular assays, but its reliance on predefined targets limits detection of the full viral spectrum. Here, we analyse longitudinal wastewater samples from 62 cities across six continents (2017-2019) using metagenomics and capture-based sequencing with probes targeting viruses associated with gastrointestinal disease. We detect over 2500 viral species spanning 122 families, many with human, animal, or plant health relevance. The bacteriophage family Microviridae and plant virus family Virgaviridae dominate the metagenomic dataset, while Astroviridae and Picornaviridae prevail in the capture-based sequence dataset. Virus distributions are broadly similar across continents at the family and genus levels, yet distinct city-level fingerprints reveal geographical and temporal variation, enabling spatiotemporal surveillance of viruses such as astroviruses and enteroviruses. Global wastewater-based epidemiology enables early detection of emerging viruses, including Echovirus 30 in Europe and Tomato brown rugose fruit virus. These findings highlight the potential of wastewater sequencing for the early detection of emerging viruses and population-wide virome monitoring across diverse hosts.

The giant river prawn Macrobrachium rosenbergii (de Man 1879) was introduced to Brazil for aquaculture, and invasive populations have established in the Amazon Delta region where they are believed to pose a risk to the native aquatic fauna. To assess potential impacts, we performed dietary metabarcoding using generalist COI primers on 105 stomach contents collected from prawns from the southern Amazon Delta. Overall, M. rosenbergii presents an opportunistic and generalist diet that reflects the dominant aquatic and terrestrial fauna of the region, including the orders Diptera, Characiformes, and Lepidoptera as dominant dietary items in terms of both frequency of occurrence and richness. One unidentified congeneric species was identified in the diet, indicating the potential for negative effects on the native prawn fauna. Additionally, while there is a general overlap in the diet for all categories of sex and reproductive phase, smaller immature individuals and molted females showed reduced diversity in their diet, suggesting limitations in prey handling or access. We conclude that dietary metabarcoding of opportunistic generalists and/or detritivores appears to be a potentially useful tool for monitoring biodiversity as well as understanding their role in the food web.
Analysis of the Entire Mitogenome of the Threatened Freshwater Stingray Potamotrygon leopoldi (Myliobatiformes: Potamotrygonidae) and Comprehensive Phylogenetic Assessment in the Xingu River, Brazilian Amazon Sávio L. Santos International Journal of Molecular Sciences, 2025 The present study characterizes the complete mitochondrial genome of Potamotrygon leopoldi, commonly referred to as the “white blotched stingray”, a member of the Potamotrygonidae family that are a group of stingrays that live exclusively in freshwater environments. Potamotrygon leopoldi, endemic to the Xingu River in the Amazon region, are exploited by commercial fisheries for food and commonly exploited by the ornamental industry, and this has a significant impact on the populations. Here, newly assembled PacBio long-read sequencing assesses the complete mitogenome of P. leopoldi and performs a comparative investigation into the evolutionary connections to other extant taxa of elasmobranchs. The mitogenome has 17,504 bp, containing 13 protein-coding, 22 tRNA, and 2 rRNA genes. The mitogenome comprises A: 32.32%, T: 24.41%, C: 12.84%, and G: 30.42%, with an AT content of 56.73%. The values of AT and GC skewness were 0.13 and −0.40, respectively. Our phylogenetic analyses with mitogenome sequences of 40 elasmobranch species support the monophyly for the Potamotrygonidae family and indicate a close relationship to the Dasyatidae family and a sister relationship with Potamotrygon orbignyi and Potamotrygon falkneri. We also detected various amino acid sites in positive selection exclusively in P. leopoldi. This extensive comparative mitogenomic investigation offers novel and significant insights into the evolutionary lineage of neotropical freshwater stingrays and their closely related taxa. It is an indispensable resource for facilitating ongoing and prospective investigations into the molecular evolution of elasmobranchs.
Measuring the natural capital of Amazonian forests: A case study of the National Forest of Carajás, Brazil Tereza Cristina Giannini, Caroline Oliveira Andrino, Rafael Gomes Barbosa-Silva, José A. Valadares, Pedro Viana, Jacobus Biesmeijer Ecosystem Services, 2025 We propose an innovative approach that links nature and people to assess the natural capital of tropical forests in the Amazon. Our study location is a protected area inside Eastern Amazon forest, where we defined 14 sampling points and analyzed ten components, which encompass the maintenance of standing forests (nature to itself) and the provision of ecosystem services (nature to people). Five components were used to assess ecosystem functions and five components were used to assess ecosystem services. As for ecosystem functions, we registered 467 species of animals (122 bees, 53 butterflies, 292 birds) and 418 plant species, and a mean interaction diversity of 2.8 (from 480 bee-plant interactions). Based on functional traits, we found that at least 83 % of species must be preserved to guarantee resilience, and that functional diversity relies on 60 % of non-replaceable species. Eleven per cent of birds and 9 % of plants are endangered. As for ecosystem services, carbon storage in soil and vegetation is 41.6 and 173 MgC/ha (on average), respectively. One to four uses by Amazonian traditional communities were reported on 42 % of plants. In the vicinities of the protected area, we found that 66 % of crops (13 from 20 crop species) depend on pollinating bees, and the value of annual crop pollination service is US$4.5Mi. Regarding water protection and local climate regulation, data modelling has shown that the presence of protected forests leads to a 21 % increase in evapotranspiration and a decrease in temperature of 0.4 °C. Our framework showed a clear link between the megadiversity found in Amazonian tropical forest and the robust benefits provided to human welfare, highlighting forest conservation as a key element for sustainable development. Advances in understanding the value of forests stimulate significant new opportunities to improve the effectiveness and efficiency of forest conservation and management policies and decision-making.
DNA Metabarcoding as a Complementary Approach to Traditional Surveys for Monitoring the Plant Diversity in the Amazon canga Vitória C. C. Martins, Gisele L. Nunes, Renato R. M. Oliveira, Markus Gastauer, Guilherme Oliveira, Santelmo Vasconcelos Environmental DNA, 2025 The canga of the Serra dos Carajás in the Eastern Amazon (Pará, Brazil) has one of the largest iron ore deposits on the planet and is home to a community of endemic and rare plants. However, conservation and monitoring programs in megadiverse areas, as in the case of the region, are often hampered by the lack of knowledge of the species that inhabit these ecosystems. In this scenario, the comprehensive DNA barcoding effort directed to the complete flora of the canga in the Brazilian Amazon has enabled the implementation of DNA metabarcoding approaches for species monitoring. Here, we assessed the potential of implementing DNA metabarcoding with environmental DNA (eDNA) in future surveys of plant species of the ironstone outcrops of the Serra dos Carajás. After extracting eDNA from soil samples, the nuclear ITS2 region was amplified and sequenced using the Illumina MiSeq platform. With the metabarcoding analyses, we detected 95 species from 72 genera and 35 families, revealing a higher overall diversity than the morphology‐based approach, including taxa that were not identified in a traditional floristic survey. The fact that DNA metabarcoding results mostly agreed with the data from the floristic survey indicates the robustness of the molecular approach to be used in monitoring studies of plant diversity in the region. Additionally, we discuss the relevance of our results to guide the development of broader applications of eDNA‐based biodiversity monitoring in species‐rich environments such as the Serra dos Carajás.
Cave-dwelling bats of Carajás National Forest: New cytogenetic data of threatened species Jéssica Barata da Silva, Thayse Cristine Melo Benathar, Ramerson Lucas Ferreira Azevedo, Leonardo Carreira Trevelin, Cleusa Yoshiko Nagamachi, Guilherme Oliveira, Julio Cesar Pieczarka Ecology and Evolution, 2025 In Brazil, bat species that use caves as shelters are constantly susceptible to anthropic impacts. Of the 181 species of bats in Brazil, 81 are recorded in caves, 13 of which are considered essentially cave dwellers. The Carajás National Forest Conservation Unit, located in the southeastern region of Pará, serves as a refuge for these species, among others. The present work sought to reveal the chromosomal diversity of bats in six caves of the Carajás National Forest. Cytogenetic analyses were carried out for some species as an additional tool for taxonomic identification. We present here the conventional karyotype of eight species, five being described for the first time in Brazilian specimens. We also described for the first time the karyotypes of Natalus macrourus and Peropteryx kappleri. These findings may be helpful to support conservation guidelines, and for the knowledge of these species' biodiversity, evolutionary history, and to support genome sequencing efforts.

Tavares Mammalian Biology, 2025 The Thumbless bat Furipterus horrens (Cuvier, 1828) (Chiroptera: Furipteridae) is a tiny insectivorous bat species that has not undergone comprehensive systematic revisions, as taxonomic studies about this species are only represented by the middle XIX century description of F. caerulescens Tomes, 1856. Concurrently there also has been no assessment on the genetic diversity within the species along its distribution. We analyzed patterns of mitochondrial genetic variation of F. horrens under the prediction that structured populations could be associated with the naturally patchy distribution of these bats’ roosts. Our data revealed highly divergent lineages, with low haplotype sharing and indicating well-structured populations. For the phylogeny we recovered well-supported clades, and the outcome of species limits tests suggests the split of F. horrens into a complex of four to six putative species. Lineages recovered were mostly allopatric along South America, except for two sympatric populations from the low-medium Xingu River. Based on the outstandingly high genetic discontinuities found for Furipterus, we hypothesize that historical metapopulational arrangements composed of spatially structured populations with different degrees of isolation resulted in limited gene flow for at least part of the lineages found. The observed results may reflect a female-inherited variation at least partially related to yet unknown biological traits of Furipterus such as social structure, female philopatry or other biological characteristics. Whether part of these lineages represent separate full species needs further examination based on independent datasets (morphology and nuclear data) but it is now clear that Furipterus horrens is composed of distinct populations likely containing more than one species, a diversity that has remained virtually overlooked for over two centuries.
