Viral apoptotic mimicry is characterized by the exposure of host cell phospholipid, the phosphatidylserine which marks the host cell for apoptotic activation. The Hepatitis b virus, an enveloped virus has recently been found to interact with Phosphatidylserine (Ptdser) on the host through its large surface protein experimentally. Nonetheless, the employment of apoptotic mimicry during the pathogenesis of HBV has not been determined. Therefore, in the present study, we attempt the in-silico exploration of the interaction of the apoptosis initiating receptors activated by Phosphatidylserine Receptors such as TIM3, AXL, MERTK and GAS6 by Hepatitis B Virus L protein. Molecular Docking of Phosphatidylserine Receptor were studied to observe protein – protein interaction against Surface L Protein of Hepatitis B Virus by using online protein interaction software. It was found from the in-silico studies that Phosphatidylserine Receptors i.e. TIM3 (PDB: 5F71), AXL (PDB: 5U6B), MERTK (PDB: 2POC) and Gas6 (Growth Arrest Specific protein 6) (PDB: 2C5D) have shown effective binding efficacy against Surface L Protein of Hepatitis B Virus, whereas TIM3 (PDB: F71) and Gas6 (PDB: 2C5D) has shown maximum binding energy with respect to both the software used to analyse the protein-protein docking. This interaction study can form the basis of the experimental attempt in understanding the viral-host protein interaction pattern during hepatitis b viral infection.
An In-Silico Approach for Analysing the interplay of Hepatitis B viral X protein with Human Adaptin protein. Prachie SHARMA, Kapila KUMAR, Kamal RAWAL Journal of Research in Pharmacy, 2022 is the predominant cause for the liver-related malignancies worldwide. Recently, clathrin mediated pathway has been found to assist the Hepatitis B virion in entering the host cell successfully. The role of the viral L protein subunit (LHB) has been understood to interact with clathrin proteins during the clathrin mediated endocytosis. The role of the viral X protein is necessitated here owing to the regulatory nature of this protein during the pathogenesis, which however has been quite elusive. Therefore, an in-silico study has been designed to assess the interaction possibilities between the adaptor protein Gamma 2 adaptin and the regulatory viral protein X (HBX). This study is designed to predict the interaction between Viral HBx protein and human Gamma 2 adaptin protein of clathrin mediated endocytic pathway during the Hepatitis B viral infection using insilico protein protein docking tools. The protein complexes Gamma-2-Adaptin-HBx and Gamma-2-Adaptin-LHB were then docked using Cluspro, Hex and HDock respectively. We found that Gamma-2-Adaptin-HBx binding energies using Cluspro and hex we more negative as compared to the ones obtained for the Gamma-2-Adaptin-LHB complex. This study indicates towards the HBX viral protein in being on of the important interactors of Gamma 2 adaptin in addition to LHB.
Phytoproteomics: A New Approach to Decipher Phytomicrobiome Relationships Prachie Sharma, Kapila Kumar Phytomicrobiome Interactions and Sustainable Agriculture, 2021 Plants are meta-organisms which are the multicellular organisms encompassing a synergistic association with a suite of microorganisms such as fungi, bacteria, archaea, and viruses, as well as several algal symbionts. Practically every plant component is colonized by a consortium of microorganisms, which in combination is designated as “plant microbiome” or “phytomicrobiome.” The phytomicrobial associations are very comfortably established between the plant and the microbes through the exchange of signals as a form of communication. This chapter provides a crisp overview of the plant microbial associations and their manipulation through the proteomics approach. Proteomics is the in-depth study of the proteome which implicates the perception of how the proteins fold, interact, and function within a biological system. The techniques of protein separation can be broadly classified into gel-based and non-gel–based techniques.
A systematic review of conventional and advanced approaches for the control of plant viruses P. Chauhan, Kajal Singla, Mamta Rajbhar, Anjali Singh, N. Das, Kapila Kumar, M. Rachna Journal of Applied Biology and Biotechnology, 2019 Viruses are the obligatory intracellular parasites infecting microbes, plants, animals, and humans. They are dead outside host cell but can take-over the host’s cell machinery as soon as they are into it. Several studies on inhibitor compounds have been done for animal viruses including those that are affecting humans, but there is inadequacy in terms of research and literature for plant viruses that are responsible for losses in crop yield and quality loss all across the globe. This could be focal point to study plant viruses, their transmission and pathogenicity, and to establish widely used, effective, and advanced approaches for their control. The purpose of this review is to discuss various approaches to control plant viruses that have been developed and applied to combat plant viral infections. We have divided these approaches into two categories conventional (meristemtip culture, cryotherapy, thermotherapy, and chemotherapy) and advanced (nucleic acid-based approaches like RNA Silencing, cross-protection, transgenic plants, gene pyramiding, and protein-protein interaction). Moreover, we have discussed and compared the principles, methodologies, advantages, and disadvantages of each technique. The approaches have been explored to promote their application in best suited way on various plants to control viral diseases and to improve food crops quality with increase in production.

Chaudhary, Sanjay Gupta Acta Tropica, 2015 The rhabdovirus matrix (M) protein is a multifunctional virion protein that plays major role in virus assembly and budding, virus-induced inhibition of host gene expression and cytopathic effects observed in infected cells. The myriad roles played by this protein in the virus biology make it a critical player in viral pathogenesis. Therefore, discerning the interactions of this protein with host can greatly facilitate our understanding of virus infections, ultimately leading to both improved therapeutics and insight into cellular processes. Chandipura virus (CHPV; Family Rhabdoviridae, Genus Vesiculovirus) is an emerging rhabdovirus responsible for several outbreaks of fatal encephalitis among children in India. The present study aims to screen the human fetal brain cDNA library for interactors of CHPV M protein using yeast two-hybrid system. Ten host protein interactors were identified, three of which were further validated by affinity pull down and protein interaction ELISA. The study identified novel human host interactors for CHPV which concurred with previously described associations in other human viruses.

Chaudhary, Sanjay Gupta Advances in Virology, 2013 The nucleocapsid (N) protein ofChandipuravirus (CHPV) plays a crucial role in viral life cycle, besides being an important structural component of the virion through proper organization of its interactions with other viral proteins. In a recent study, the authors had mapped the associations among CHPV proteins and shown that N protein interacts with four of the viral proteins: N, phosphoprotein (P), matrix protein (M), and glycoprotein (G). The present study aimed to distinguish the regions of CHPV N protein responsible for its interactions with other viral proteins. In this direction, we have generated the structure of CHPV N protein by homology modeling using SWISS-MODEL workspace and Accelrys Discovery Studio client 2.55 and mapped the domains of N protein using PiSQRD. The interactions of N protein fragments with other proteins were determined by ZDOCK rigid-body docking method and validated by yeast two-hybrid and ELISA. The study revealed a unique binding site, comprising of amino acids 1–30 at the N terminus of the nucleocapsid protein (N1) that is instrumental in its interactions with N, P, M, and G proteins. It was also observed that N2 associates with N and G proteins while N3 interacts with N, P, and M proteins.

Chaudhary, Sanjay Gupta Archives of Virology, 2012 Chandipura virus (CHPV) is an emerging rhabdovirus responsible for several outbreaks of fatal encephalitis among children in India. The characteristic structure of the virus is a result of extensive and specific interplay among its five encoded proteins. The revelation of interactions among CHPV proteins can help in gaining insight into viral architecture and pathogenesis. In the current study, we carried out comprehensive yeast two-hybrid (Y2H) analysis to elucidate intraviral protein-protein interactions. All of the interactions identified by Y2H were assessed for reliability by GST pull-down and ELISA. A total of eight interactions were identified among four viral proteins. Five of these interactions are being reported for the first time for CHPV. Among these, the glycoprotein (G)-nucleocapsid (N) interaction could be considered novel, as this has not been reported for any members of the family Rhabdoviridae. This study provides a framework within which the roles of the identified protein interactions can be explored further for understanding the biology of this virus at the molecular level.
